Sherlock Holmes: A Game of Shadows question

Ok, just rewatched this, and there's still something that I don't understand/ didn't catch. What clue did he find that made him think the bomb was at the Opera? And then, when he saw the chess piece (which I understand was a clue that let him know he'd been fooled), what led him to know it was at the hotel across the street? There must have been some clue leading to the hotel that he misinterpreted as leading to the Opera, but what was it?
Also, why'd Moriarty have that guy shot? The one whom he used the bomb to cover it up. The bomb itself would have killed him; it killed everyone else around him. So why bother shooting him first? Just to make sure I guess? But he could have just done the bombing, and then if it didn't happen to work kill him later.
